Hi! Since my Kosmos Updater apps tells me that Kosmos is no more I would like to migrate from Kosmos to vanilla Atmosphere. Is there a tutorial somewhere? This should affect many ppl and a step by step tutorial would be great. =)

lol, atmosphere is the most important and basic component of switch cfw scene and people don't know how to use/launch vanilla atmosphere cause of kosmos package and its automated user friendly experience... that's funny.
Kosmos is atmosphere, except it's just launched differently and configured through hekate mostly. To use vanilla atmosphere, you need to launch it via fusee-primary payload. And to configure it, take a look at its configs inside /atmosphre/config_templates (those are just templates, actual configs go into /atmos/configs) and BCT.ini as well.

Delete atmosphere, bootloader & sept folder then drop the new files in (sigpatches as well if you need it).

Atmosphère: https://github.com/Atmosphere-NX/Atmosphere/releases
hekate: https://github.com/CTCaer/hekate/releases
Sigpatches: https://gbatemp.net/threads/atmosphere-patches-es-fs-and-loader-fusee_primary-only.562812/

Vanilla Atmosphère requires you to boot using fusee-primary so make sure that's in your payloads folder under bootloader.
Here's a tutorial how to properly set it up to use with hekate: https://gbatemp.net/threads/how-to-hekate-chainload-vanilla-atmos.563255/

You need to update hekate on your dongle if you are using that to chainload into Atmosphere.
it doesn't matter what hekate ver he uses to chainload atmos... i mean, it's always good to have it updated to the latest ver., but it's not necessary.

Furthermore, OP can just have the latest hekate copied as update.bin inside the bootloader folder. Ctcaer made this feature to avoid having our injector to be constantly flashed with the latest version.

Thank you @C7XL ! It worked. I did not replace anything on the dongle and just replaced the files and followed the first two steps in the hekate tutorial. =) Everything works so far.
