I would like to have a separate icon for all three of the systems that Master boy supports (Gameboy, Gameboy Color, and Game Gear). Do there exist separate icons for each system, as well as be able to have separate save files for each?

It is possible to have multiple installs of this emulator without them interfering with each other in any way. Just put them in separate folders along with the ROMs for each system.
As for changing the icon and background pictures, this can be done with one of the Eboot tools. I don't remember which one I used when I did it, but I'm sure if you look around you'll find it.
