Did you first update and tried merge Octo with updated game ?
Input:
hactool -k keys.txt --titlekey=49C2C*******************D1BC4 --basenca="xenoblade.nca" --section1="done\romsfs.bin" --exefsdir="done\exefs" "xenodlc1.nca"

Output:
Section 1:
BKTR section seems to be corrupted.

Error: section 0 is corrupted!

Saving Section 1 to done\romsfs.bin...
Size: 000000000000
Error: section 1 is corrupted!

"xenoblade.nca" need be decrypted (games from cartridge are always decrypted, but eshop games not), if it's already, you aren't with correct title key for the update

sorry I'm wrong, you dont need decrypted file, I just tried again with Arms (encrypted)...
you just need the correct titlekey for the update....

Common tickets (a.k.a. cetks) can be downloaded from atum.
Simply send a certified HEAD request to https://atum.hac.lp1.d4c.nintendo.net/r/t/ (Update Rights ID, eg Super Mario Odyssey version 1.2.0 update: 01000000000108000000000000000004)
Then send a certified GET request to https://atum.hac.lp1.d4c.nintendo.net/c/t/ (X-Nintendo-Content-ID value returned from HEAD request)
I strongly recommend you use the extended User-Agent header which gets generated by the snprintf function in NIM.

Actually Octo includes the latest update plus some additional bytes for new characters, weapons etc. If you try to to merge Octo into already updated romfs I'm pretty sure it'll fail to boot.
