Hacking M3 Perf > M3Real Saves

I'm trying to convert my M3 Perfect Lite savegames to the new M3DS (just got it), however, half my saves turn out fine on the M3DS (Geometry wars, Heroes of Mana), while others (LoZ PH, FF3) do NOT... why? the latter named seem to have corrupt saves.

Which tool do you use to convert them? If you don't use any tool, that's the problem

to convert saves.

I was using that, but it only successfully converts half my saves as I posted.
