Today I purchased an unpatched console on 8.1 firmware, it has been factory reset and a 64gb fat32 micro sd has been inserted.

I am currently working through the guide and at backing up EMMC RAW GPP. The next step is asking me to send the lockpick payload, what does this do? As my Switch has no games or anything installed what will happen when I do this step?
 
It generate the set of keys that you can use to rebuild your NAND when needed, also give you the set of keys needed to convert from XCI to NSP.

Im on sysnand 4.1.0 on ipatched switch, and when execute lockpit only extract from 0 to 5 master keys, only with this keys i can rebuild sysnand? Are these keys mandatory to succesfully rebuild sysnand?

Yes sir, those biskey is required to rebuild NAND if you have no NAND backup.
