I did the whole tutorial and finished the arm9 mod to my 3ds. How do I open a 3ds file to play the game? What homebrew do I use?

I'm not 100% sure about this, since I only have ever used Gateway3DS. But I think in order to load .3ds files you need the physical carts like Gateway3DS.
When you install arm9 with CFW's, you can only install CIA's to your 3DS.

So, I have to convert them to CIA from 3ds? Do you happen to know if that installs to the 3ds storage? Seems like it would fill up fast.

3DS games do not install to NAND, unless they're DSiWare.

So, if I converted a 3ds file to cia and then installed it. Would it install onto the home menu like others? and where would the storage be used at?

Yes, and the SD/microSD will be the storage.
