Is it possible to link GB/GBC games you install through CIA? A friend and I are wanting to play the Pokemon TGC 2 and want to know if we can link battle if we both have it installed?

No, unless the CIA has been modified to use the new VC

It is possible, but it has to be injected into the alternate emulator as said by Dionicio3, AND game-specific "patches" have to be developed (which require reverse engineering skills, knowledge about the GB memory architecture, time, and willingness)

Pokemon Trading Card GB 2 uses not only link cable, but also IR.
Even if you're able to make it work, RBY VCs only emulate link cable.
There are no VCs emulate IR.
