Lameboy does not automatically update the *.sav file on your card when you save within a game. You must do this manually. Save in-game, and then either press X to update the *.sav file on your card with the new save info or exit to the rom list, which will automatically update the *.sav file accordingly. The save system found in the R button menu is for savestates, which you can use if you wish but are different than regular in-game saving.
 
Personally, I play on the lower screen, so I don't even have the option of having problems with the touch screen.

Anyway, I use both SRAM and save states just to be sure I don't lose anything; if one of them goes wrong or I save state when I meant to load state or something, I can just load back from SRAM and the problem's solved.
