Switch 1 - v2 Mariko, not homebrewed.
Switch 2 - v1 Erista, homebrewed with Atmosphere and Emu/SysMMC. Unbanned, capability to connect to nintendo.net on SysMMC.

What I essentially want to do is splitting an ACNH save file on Switch 1 to the same save on Switch 1 AND Switch 2's EmuMMC.

The way that I've considered would be like this:
- Install the ACNH transfer tool on both Switch 1 and Switch 2's SysMMC.
- Use it to transfer my savefile from Switch 1 to Switch 2's SysMMC.
- Somehow copy the savefile to Switch 2's EmuMMC.
- Use the tool again to transfer the file from Switch 2's SysMMC back to Switch 1.

Would there be any restrictions to prevent this from working?

This has worked successfully. For future reference, here's how I did it:
- Transferred save from Switch 1 using the tool.
- Used TegraExplorer to move SysMMC save folder to SD.
- Used a save decryption tool to turn useless save files into JKSV-compatible save folders.
- Installed ACNH on EmuMMC.
- Done initial game preparations until it let me save.
- Overwritten a JKSV backup folder with the SysMMC savefile & restored it.
- Transferred save to Switch 1 using the tool.
