Even if you have emunand installed, you can update emunand up to 9.5 due to new encryption.
And right, it is safe to update your emunand.

I opened the ZIP file and placed the whole folder into the "3DS" folder, my themehax doesn't seem to have it there though

No. You have to update using 'sysupdater' on emunand.
And you should download 9.5 update pack.

You could delete CIA files after installing, and out-of-region games will not work if they are not region-free patched.

How do I install CIA's when I got rxTools? I need to run rxTools then go to FBI and choose the file? if yes I get an error when I try to do that :o or do I first install with PastaCFW to install and launch the games with rxTools

I do, but do I need to get into PastaCFW first in order to install the CIA files? because as I understood the PastaCFW unlocks the FBI to make it work with more CIA files or something like that

When I run rxtools, my 3d effect becomes blurry and my cia files doesn't open, it says it needs to be redownloaded from e shop

I already told you : your're supposed to install them directly on your emunand. It won't work if you install them on your sysnand with pasta.

I am now with rxtools, I can run the game I've installed but I DON'T HAVE 3D EFFECT. when I am on my sysnand my 3d effect is just fine.
What the hell is this? should I format everything and start over?!

It's a common issue with emunand on n3ds, just close and reopen the lid.
