Out of curiosity, do ntr plugins work for Virtual Console? Such as, Gold and Silver? Maybe even Red, Blue, and Yellow?

If so, how do they work? And would PKHEX work too?

Yes. Just like any other Pokemon game or games in general. They work on PKHeX to.

Plugins work in Virtual Console games, but not in GBA/NDS ones. As for PKHeX, it does work with the saves of the VC games, but you need to rename the save file's extension to ".sav" from ".dat", then edit them and name them back once done.
