1) Don't use the eshop.

2) Yes.

2 again) You could download the update files and install them instead of using eshop if you want to. I think you could do it, but I'm not so sure.

You can go into eshop just fine. dlc and themes may have to be reinstalled but .cia will be just fine and can be updated provided they are of your region or region free patched
