Hacking How do I update M3 Sakura without replacing the whole System Folder?

I'm asking because I use the whole Sakuratronic Skin and if I replace the whole System Folder then part of the Skin would be deleted and I'd have to place it back.

To be specific, the Sakuratronic skin includes a customized version of mini_create.bmp and mini_load.bmp (both contained in the SYSTEM folder) and some sound effects (in the SYSTEM\m3sakura\sndeff folder).
