Im on 9.2e firmware and I get a few prompts to update the games i've installed as CIA's. Is there anyway to update these as I can't connect to eshop without updating

You can use freemultipatcher to spoof your way onto the eShop, but some updates will not run without an updated emuNAND (or firmware spoofing said update CIA with manual editing/trickery). If you're on an O3DS, it's probably best to set up an emuNAND and just go straight to 10.2 on it (just make sure you don't update your sysNAND in the process). On N3DS, search the wild ISO sites to find spoofed updates.

Why not update your Emunand? It's perfectly safe and it'll give you eShop access.
If you wish to update your games you can either install the update through the eShop (as long as the .cia is the same region as you system) or install the update as a .cia
