I haven't used WiiScrubber. So maybe I shouldn't reply.

Anyway, here's a suggestion.

Games are automatically scrubbed when dumped to WBFS.

So, one simple method is to dump your game to WBFS, and from there extract to .CISO using WBFS Intelligent GUI.

Or extract the game from WBFS and then compress with WinRAR.
 
Wiiscrubber DOES NOT TRIM the ISOs but scrubs the recycled garbage data, so when you compress (aka zip or rar) the file it goes under 4.3GB. It depends the game and how much the big it is (not how long but big is in GB)

Now for the scrubbing you must have a common-key in the root of the wiiscrubber, select your iso and press scrub. the iso will be again 4.36GB but now can be compressed. That's useful ONLY you like to safekeep the iso in your hdd as a rar or zip. If you would like to trim it just to use in conjuction with a usb backup loader just use the pc application. Sorry I don't remember the app and I am at work right now.
