How can controllers get this filthy

Washing your hands might help with that problem :)
I 100% agree, but my hands (and a lot of my body) produce a lot of oil, so even after properly washing, they're still somewhat oily. I've also started to use the n2DS XL more, and plan to obtain an o2DS and capture card modded n3DS XL, so I'll let you know how that goes in a few years
 
Then another alternative might be to use gloves :)
Eh, not really a fan of wearing gloves. The deteriorated circle pads don't bother me *too* much, and if I really need to, I can eventually replace them. My Switch's Joycons, which I had since Christmas 2017, are still good, so I do think it is an issue with the 3DS
 
Another alternative would be to use [if not allergic to it] Dawn dishwashing liquid. That dries hands pretty good.

Another possible solution is to Seran Wrap the controller before starting up the console

Thinking of course you know the layout of the buttons by heart.
