Hacking Homebrew channel 1.0.2 problem

Hello
I just installed Bootmii for some added protection, removing it (and a NAND backup) to my computer for possible use in the future, but when i put my old files back onto the SD (apps folder etc.) the channel doest seem to recognise um?
do i need to store files into a different directory?
