Ive just gotten the stuff for my hard mod, but before I continue, will this reset my current installation of rxTools, Emunand, downgrade or my installed cia's/games?

If you do it properly, a hard mod just lets you backup and restore the 3DS's NAND, so all that would only be reset if you either botch the hard mod, or write a different NAND.
