I just purchased 2 GBAs as well as 2 GBA-GCN link cables, and when I tried to plug my GBAs into my Wii, to play play Four Swords Adventures, (Using Nintendont through USBLGX) the GBAs wouldn't connect/weren't recognized as controllers. I had native controls turned on and everything. What could have gone wrong?

Have you turned the option controllers to native on Nintendont?
I had the same issue with pso until I've changed the option in nintendont and now I can play Nights score attack again.

3rd-party cables have different protocols. If the cables are not Nintendo-branded, they will not work properly.

My third party cable worked fine every time (it's quite old, third party stuff made by the GAME brand stores back when GC was a current console), so I imagine it depends on who produced the cable, if it's indeed the cables and not what koffieleut says and Native Controls must be turned on on Nintendont itself.
