I do apologize if this in wrong section or something

I've got a question if i format my Sysnand will my friend code still be the same inside Emunand

if so how do go about formating my sysnand safely

Your friend code will be the same in emuNAND.
In sysNAND, go to system settings and go through the options to format your console. (BUT DON'T FORMAT IT YET)
Right before you click format, remove your sd card.
While it's formatting, your SD card to your computer.
After its done formatting, go through the setup process until you get to the home menu.
When it's back at the home menu, reinsert your sd card.
Reinstall any *hax entrypoints (browserhax, menuhax, etc..)

OKay thank you since i keep moving my icons in emunand but they keep moving out of said folders is it because my sysnand is still connected?

I would assume that's what it is, although first thing I did was unlink my sysnand & emunand, so I don't know what having them linked does exactly.

Also is there a chance my 3ds might get updated after the system format?

Sorry about so many questions is it fine if i set up my wifi during the setup?

Yeah, it's fine, just don't leave it in sleepmode with wifi enabled or it might download the update in the background. (Even though it's easy to remove the update, just to avoid it happening)
EDIT: I just left mine in sleepmode w/ WiFi enabled and it downloaded the update :rofl2:
