Hacking Freeshop Pokemon Crystal Issue

I recently installed Pokemon Crystal through freeshop, however whenever I boot the game it is stuck loading on the 3ds loading screen. I'm on an old 3ds running firmware 10.6.

Pretty sure Crystal only works on the latest firmware, so update. Also, are you using Luma? If so, enable exception handlers from the Luma settings during startup and try loading the game again, if you get an error, it means there's a problem with the game files, so just reinstall.

If I update will I have to do anything to my CFW?

If you already have CFW (eg: Luma), it's 100% safe to update and you don't need to do anything at all besides the update of the firmware itself.
