My 3DS top screen has a scratch on it. Is there any way I can fix this without sending it in for repairs?

Really? Worked for you? Guess i'm just not applying enough pressure...
No don't do it! the screen will end up with millions of small scratches instead. And could get a LOT worse depending on what toothpaste you use.
Get something that is actually designed to melt the plastic on a microscopic level, I've used it before and can't recommend it enough, displex!
Buy a high quality microfiber cloth add a few drops of displex and polish it for like 10-15 minutes almost continuously. Never had screen scratches on my 3DS screens, but I've removed scratches this way on the outside shiny casing of my original 3DS.

If the scratches are from contact with the bottom screen, I would recommend getting a Nerf skin or put some black electrical tape around the top corner to prevent the top screen from touch the bottom screen's edge.
