Okay, one last question, related to NNID; Since there is no NNID on the target console, does it matter if I format it before starting the system transfer?

Okay, that's good news. A follow up question for when I continue this process tomorrow; When I get to "Section IV - Restoring the Source 3DS", am I meant to just skip step 2 and move from 1 to 3, since I don't have a NNID associated with either console?

Make sure you restore the pre-transfer NAND backup though. It is required for troubleshooting if you have problems with the DSiWare game moving to the target console.

It looks like I'm going to have to wait a couple of more days to continue. I got some free time this morning and tried it, but the target 3DS gave me a message that I have to wait 2 days before I could do another system transfer (I guess because I performed a NNID system transfer to the N3DS I bought last week). Is there any way around this? If I have to wait another 48 hours, it's no big deal anyway.

System transfers are checked on Nintendo's servers. There's no way around that check so you have to wait the amount of time it says to wait.
