ROM Hack Fast Question regarding game saves

If I'm currently playing a .cia of Dragon Quest 7 and replace it with a different .cia version of DQ7 that has had the music replaced, will I keep my save game or will the console view it as different software for whatever reason?

Pretty sure the new CIA will overwrite the old one (thus your save being forever deleted)
Just backup your save with JKSM and install the new CIA, re-inject the save and gold
