Copy any saves & extdata in the Checkpoint folder to any another place, then delete Checkpoint in FBI and download/ install it again. Copy them back and test again.

The latest version of Checkpoint is known to have problems. See https://www.reddit.com/r/3dshacks/comments/qxm8m1/checkpoint_380_crashing_on_3ds_units_not_just/.

Didn't know this was an issue.. I haven't updated it for a while now.
Could be the reason.. if the OP's on the latest Checkpoint.
