Hacking EmuNand programs show in SysNand menu

Hi,
after my 3DS broke (https://gbatemp.net/threads/rebuild-a-corrupted-nand-backup.381614) i bought another one ("old" 3DS) with 6.3.0-12E on it and I installed EmuNand on the SD card; then I installed BigBlueMenu and another program into EmuNand. But here's the problem.
When I turn on my 3DS into SysNand it says that one or more softwares were added to the home menu, I "unpack" them and the icons show, but no banner shows and when I launch them it shows an error. This didn't happen on my old 3DS (or at least I didn't remember so).
What should I do? I once did a procedure to separate EmuNand from SysNand with my old 3DS that consists of formatting SysNand with SD card removed. Will this fix the issue?
But more important, is it safe to update EmuNand?

So should I do the format thing?
It is safe to update EmuNand after ( because of the fact that softwares show in SysNand i'm afraid)
 
sure, you can format to unlink your sysNAND and emuNAND
do not update your emuNAND right now, as gateway doesn't support the latest firmware

I meant that I was afraid that, because ENAND programs show on SNAND updating ENAND would update SNAND... but I didn't realise about incompatibility! Thanks!
