Hacking emummc corrupt - possible to restore savegames?

My whole emummc was corrupt (parition, using atmos) and I had to re-create it, it won't of course read the /emummc/nintendo folder now - is it possible at all to move savegames from there or is it a no-go?

You can try with NxNandManager. The program can read your emuMMC stored on SD and if you are lucky it can read USER partition, where save file are stored. You have to search manually in <userid>/<titleid>/<saveid> <timestamp> <savenumber>/
After that you can restore saves on new emuMMC with Checkpoint or JKSV
