For those that have the DSi, I know it forces you to update before you visit the store, and you can choose to update from settings menu. But does it force you to update when you play a game on wi-fi?

It won't force you inside normal DS games.
There is a new firmware released a few hours ago (1.3E) and it doesn't block flashcarts.
