Hacking Question Does joycon keep trace when using CFW AMS?

My left joycon is not working properly (drift issue) and I want to have it repaired by Nintendo as it's under warranty.
But I don't know if it has any trace of Atmosphere or not.
Will Nintendo detect something "weird" on my joycon or all changes only affect to the main console?
