If I were to buy a DSi with a certain game on it, can it system transfer to my 3DS's NNID?

Yes but the DSi transfer process has nothing to do with NNID as it was introduced after DSi game transfer was implemented.
So if I transfered the game to my 3DS, would I be able to delete and redownload it from the eShop? If I then sold the DSi, would I still have access to the game?

I think it goes something like this...

A system transfer moves all applicable game licenses permanently to the 3DS (there is no choosing which games transfer, nor an option to transfer from 3DS to DSi). You will have to separately and individually re-purchase each game on the DSi, to play them on the DSi again.

If the 3DS has a NNID in place during the transfer, the game will be linked to that NNID.

Selling the DSi doesn't affect games that now exist on 3DS.

No, DSi doesn't itself use NNIDs. The NNID program was never made available to it.
