Is there a difference in between the Wii VC titles offered on the Wii U eShop compared to the retail copies of those games? Like certain fixes, patches, graphical enhancements, compatibility improvements or feature removal? I’ve been unable to find any information on that, and as far as I can tell the eShop copies and injected retail copies look and function identically.

You've got the answer in the question.

If I recall correctly the ROM for Animal Crossing Wild World has been updated because of the WiFi requirement before, and also the Super Mario Advance Super Mario Bros 3 has all the e-reader levels unlocked. Those aren’t normally available as far as I know

This is from 30 secs of googling:
Mario Tennis 64 comes to mind, were they striped many of the bonus content out of the VC Release.

Also some NES games changed some things to prevent epilepshy.

Also for Pokemon Snap there was added Online Support on the Wii VC Release.

Also other games have some little differentses between regions of the VC Rom, So is Mario 64 in Japan using the Shindou version
Note that most VC titles are not clean roms but have been modified from their original state.
As far as I can tell, the Wii U Virtual Console version of Super Mario Advance 4 technically has NO SUPPORT for any type of emulated e-Reader. It is NOT POSSIBLE to in any way use Powerup cards or Demo cards. However: it would appear that the save file you are given in this version already contains 38 levels that were scanned in from Level cards
