Homebrew Custom Theme Shuffling w/ Menuhax

If I wanted to shuffle some custom themes, but I don't want to remove Menuhax to do so, how would I go about doing that? Do I need to unlink my NANDs?

With EmuNAND? my NANDS are unlinked and i am able to use menuhax on SysNAND and shuffle my themes on EmuNAND (using New 3ds XL SysNAND 9.2 and ReiNAND 10.4)

are you using chmm2 to shuffle your themes or the vanilla shuffler?
