I am wanting to install this. For the themes to work in my Emunand. Do I need to install Menuhax to my EMU or SYS, I am unsure on this and would prefer to ask before I did it.. Thanks

No just use CHMM in emunand. It has 3dsx or cia build. Create folder on sd called themes and place them in there.
