So, I have been playing Minecraft 3DS and modding it. I was adding worlds to my save file and loading them through Checkpoint. I thought, 'I should delete the Checkpoint backups I’m not using.' Thinking nothing of it, (I know im dumb) I deleted all the backups. Then, I launched Minecraft, and my Minecraft 3DS save was corrupted—it’s stuck in a 'creating extra data' loop. Please help!

The easiest thing to do would be to use a standard file recovery utility like Recuva and see if you can undelete the backups you deleted.

Otherwise, evidently you did something wrong with the modding tools and should consult the documentation for the modding tools.

Also, please try to write a more descriptive thread title when asking for help in the future.

No, that couldn't have been it, deleting save backups on Checkpoint wouldn't do that since you l've already loaded your save to the system. Now about that extra data, you must've loaded a fresh extra data by mistake, it wouldn't wipe it by itself

Backup and delete the save data, let it create the extra data, then add the missing worlds again the same way you did before?

You have to delete both the save data and extdata. If it still can't recreate the extdata maybe there is something wrong with your SD card.
First of all double check if your SD card is full, it might be as simple as that.
