Apparently it's modified WiFi. In what way is it modified? Do we know yet?

This is the important question. If we did figure out how it works, and could replicate a WiiU gamepad flawlessly, we wouldn't need a hacked WiiU. Considering it's probably safe to assume that'll never happen (1:1 replicating the gamepad that is), we'll need a hacked WiiU.

This is more of a WiiU topic than a 3DS one. I can't speak much about the WiiU as I haven't read into it extensively. The answer OP is looking for has been answered though and that's "No, not right now, probably not ever".
 
Is it possible through 3DS homebrew? I fell as this may be possible because it has nearly the same controls, but also impossible because of the amount of latency (especially audio) and scaling of the Wii U screen. At least you can make the 4 buttons (ZL, ZR, LS, RS) and the right stick movement on the touch screen and switch to the screen on the bottom for touchscreen controls, while constantly showing the gamepad screen on the top.

Also, Would it be possible to fake a Pro controller or a Wii Remote through 3DS homebrew? and also make it work in VWii (the Wii remote part)? I feel like its possible only because you can use the touch screen to simulate the pointing

Lastly, Would it require a custom DS/3DS game cartridge to do? One that would enable bluetooth?

No, but yes.
Wii U gamepad works with a 5g band wifi (which the 3DS does not have) put people suceeded in connecting their Wii U with the computer. So you could connect the 3DS to your computer using wifi and the computer with your Wii U using a 5G network card/dongle and then you could do it. As this is way to complex (and would make for a latency that made any game unplayable) and really no one is going to set this all up (which the connection between Wii U and computer will probably take months) So no it will probably never happen (via software alone).
