OK, thats a relief then, so how am i even supposed to make .ini and .bmp files for my hombrew such as SUPER SMASH BROS CLASH?

homebrew from the plugin thread already have those files, so you don't need to make them
you only need to make them if you use a homebrew that don't have them

you need to click on the name of the homebrew to get the .ini and .bmp for it, the download link is for the .nds file

that is what you use (usrcheat.dat)
just put it in _dstwo folder, and you're good to go

If I have a homebrew that needs to be run from the root of the microSD such as VNDS (http://digital-haze.net/vnds.php) or DSlibris can they be put in the root and run normally like on other cards or do they have to be put into the dstwoplug folder and linked using DSTwo Plugin linker http://filetrip.net/f12834-DS2-Plugin-Linker-0-3b.html?

You can run them in EOS.So it can be anywhere.The plugin folder is just for the DSi-like menu.

OK, usrcheat.dat is for all the games, because i thought i heard that you need .cht for other?

USRCheat.dat is for DS games.

.cht is for GBA and(i think) SNES.

Google them.

you put the .nds file in the dstwoplug folder and put all of the other files in the root
