This actually isn't a question on what the difference is, but more of will the "multiplayer" part work with people who have the Japanese version to US version and vice versa? I've seen games like Mario Kart not have an issue with that, so I figure maybe it won't have an issue with Chrono Trigger.

I see no reason why not. They both have english support.

    still.
in many games the devs put a little region check which prevents cross-region local multiplayer

I know that the (J) and (U) versions of Animal Crossing don't work with each other in Download Play. But as Searinox says, Chrono Trigger has English in both versions, unlike Animal Crossing. They might work, just give it a try.

let me come with an example then:
    guitar hero: on tour.
UK and US version refuse to communicate, even tough the only visible difference is 2/3 of the region code, and a bit of the credits.

    so it's really just trying.
