Hacking Can't run .3dz after patching

I tried changing the headers of a few of my roms but not everyone of them work. I get an error message when booting up the game. Games like Pokemon Y, Project Mirai 2 doesn't work for me. But there are other game that does work for me. Running my game unpatched without a header works fine.

You should specify what error you are getting so someone can recognize the problem.
