Homebrew Can't remap buttons on Retroarch 1.2.2, Gamecube controller

Hi,
I'm perfectly fine with the default button configuration on GC controller for Retroarch, but I'd willingly remap buttons for snes core only, since many games are just unplayable (especially platforms). I need to change Y, A and B buttons. this means, I've access to settings-input/input user 1 only. Here I'm able to remap the wii remote perfectly, but can't remap the GC controller because as soon as Retroarch asks me to register the new button, the controller is unresponsive. This doesn't happen with wii remote. Same with the "bind" option under settings, input.

I tried manually change the .cfg file in retroarch folder, without luck. I changed these lines in snes9x_next_libretro_wii.dol.cfg :

input_player1_b = "x"
input_player1_y = "y"
input_player1_a = "z"

No changes at all, it still uses the default configuration...
