Hacking Can't access eshop after system transfer from emunand to another legit 3ds

So i did a system transfer to my gateway 3ds and couldn't use my pokemon y eshop save since it used the 6.x encryption. so I transferred back to my original 3ds but injected my emunand with the emunand tool into my gateway 3ds. Now I can't access eshop because it says i can;t use my NNID on my gateway system. Should I format my emunand and just start over new? Would I lose all my save data from my red card?

The savedata is stored on the root of the big SD card and are named as the title id. Example: Link Between Worlds would be 00040000000EC300.sav. You can just copy them off if you want to back them up.
