So, my ACNH save data was corrupted along with the rest of my saves during a system update.

The game tells me to delete the data when I boot it up, so I thought it’s gone for good but NHSE reads it like normal. The island, my villagers, everything is good on NHSE.

Is there a way I can fix it using NHSE and get the game to read it as well? Or, at least copy my progress to a new save data? Thanks!

You can try re-saving it through NHSE to see if that fixes it. If not, you can start a new game and dump a fresh save, open it in another NHSE window and manually transfer over as much stuff as you can (map acres, villagers, items, progress flags)... Many things can be exported/imported, but other things you will have to type. It probably won't cover everything your original save, and might also be a tedious process, but it's the best chance you have at restoring most of the things that matter.
