You cannot ‘convert’ a Linux game to a 3DS game. You can port it if you have the source code, but RPG Maker isn't open source.
While there is a homebrew RPG Maker player, it only lets you play games made in RPG Maker 2000/2003, so if you don't want to restart your project in one of those engines, you're out of luck.
