So I noticed that when I updated Luma3DS it removed the arm9loaderhax.bin. Is there no way to have both? Rather am I correct in assuming that when you update luma3DS it updates the arm9loaderhax which then removes the bootanim9 bin file?

No. BootCTR is working just fine with GW, even on no-screen init A9LH forks.
