Good luck. I did that earlier myself when I decided to setup dual boot linux. Took a couple hours but worth it.
So... I let my pc all night long to backup my sd, and when I woke up I found it stuck at 50% with an error code:
He can't copy a file named 00 that is placed in Emutendo/Contents/registered/000000B8/a sequence of letters and numbers.nca/
He says the file is not readable or corrupt.
My question is... Is there a way I can determine the importance of this file? I mean: if it's just a game I can uninstall it (if I can understand what game) and then reinstall it.
For now I've just ignored it and kept copying all my files. It will be lost forever, because now I'm formatting the sdcard.
Any way to understand what's that file for?

EDIT:
I managed to correctly boot the emunand with fat32 sd card. I think I won't go back to exfat (that's maybe the cause of that file's corruption).
Now I just need to understand what's that file was related to... I'll try booting every game I have until I hopefully get an error for some missing files.

Thx again for your help

EDIT 2:
I tried to boot some games on emunand and many of them gave me an error cause of corrupted files, also the ones that i used to boot as xci from my external SSD.
Maybe that file was very important.
Anyways, this is not so important. The only thing I wanted to preserve was the "clean state" of this old emunand that I created some time ago.

Having similar problems as op except

1)I don’t have autorcm
2)no emunand
3)I don’t have a theme
4) fresh sd card
5)every other cfw boots
6) this has been happening to me since the 7.0.1 update I’ve been trying to boot the latest updates and same bs it doesn’t boot
7)card is formatted to fat32 using guiformat
8) posted my problem on sx forums,Reddit, discord and here still have same problems wth

It was most likely exfat that corrupted the card. That's why some people recommend fat32. Do you happen to have a clean backup of your nand that you made when you originally hacked your switch? The one you should have stored in a safe place. If you do you should just be able to replace your emunand files with those and update that to 8.0.1. Either that or just create a new emunand from your current nand and start over unfortunately. The 00 file was most likely a game or an update file that was previously installed finding out which one though would be pretty much impossible without a booting system.

Yes, I have some old backups, but I won't use them. I simply uninstalled all the games that gave me an error and reinstalled them.
Btw I'm keeping my sd card on fat32

verify your boot.dat is May 1st and try not to use wifi to update the boot.dat

so i removed the theme, and it remedied the situation!
eh? how were you able to remove the theme if you couldn't get pass the error screen?
Nvrm: I figured it out "delete the 0100000000001000 folder in sdCard:/<your cfw>/titles" from the NXTheme thread. Thank goodness I didn't panic and started formatting shit. Welp time to grab 8.X keys

I also have a problem.
When I use the new Sxos, I hold power and Vol+ but it boots me up to the normal screen.
-no autorcm
-Switch version 8.0.1
-I have a 128GB Fat32 SD
-No theme folder (never used them)
-use a Rcm loader to boot the payload
