So does that mean I'd have to boot up emunand manually? I thought there was a gateway.3dsx that could boot via menuhax?
There is, but there's better ways than going through Gateway's software. Anyway, I was referring to if you just decided to use sysNAND for CFW.

Such as? If I'm using emuNAND then I really want it to autoboot, and that I think means menuhax. Could you perhaps provide a link to the solution you speak of?

I mean rxTools, Pasta, or anything else. There's plenty of guides laying around. You'll probably use the Gateway software to setup the EmuNAND, but you won't need to use it to boot into EmuNAND.
 
I use gateway software to dump my carts (and save if desired), rxtools to dump the xorpads, then 3ds to Cia Simple Converter on the pc to put it all into a cia, then fbi to install it to emunand.
 
Note that gateway makes 1:1 cart dumps, so for scene/no-intro quality dumps you'll need to remove the per-cart info from the ROM using Gateway ROM Patcher.
