I believe that sakura samurai in the battles seems to me to run to a lower resolution. but it can be some effect.

It's called DRS (dynamic resolution scaling), and I doubt any 3DS game runs at another resolution that isn't 400x240 px in 2D mode (3D mode only duplicates the horizontal pixels so it doesn't really mean any kind of change).
