I've seen various "full ROMsets" for Wiiware and Virtual console games around various piracy sites, so I would imagine that yes, everything on the eShop has probably been dumped already.

As far as I can tell everything (or nearly everything) from the US shop is backed up, but there are a lot of missing games from the EU and JP shops. From all the romsets I've seen, the Japanese version of NyxQuest and most Japanese Neo Geo games are missing.

Yep, except for Korean titles which are extremely hard to get.
There is a fair amount of them that have been dumped, but I'm also kind of scared some of these titles will end up missing or falling in obscurity.
You can found all the WiiWare, VC and System channels on that repository.

As far as I can can tell, they (all contents + title keys) are all backed up apart from the korean version of yoshi's cookie, which we don't have the content for as it was removed from the CDN.

A "full romset" (aka "fullset") is means a set of ROMs that includes every (available) ROM in a dat. Currently not all preserved titles are datted in the WiiWare dat, but they will be soon.
