ROM Hack Ap Patching a modified ROM

I'm trying to AP patch Pokemon Heart Gold, the base rom AP patches fine with all tools, however when I use the Universal Pokemon Randomizer and then try to run the AP patch on the randomized rom I get this error:

xdelta3: target window checksum mismatch: XD3_INVALID_INPUT
xdelta3: normally this indicates that the source file is incorrect
xdelta3: please verify the source file with sha1sum or equivalent

As far as I've been able to test I cannot patch it first and then randomize it.
What should I do? Is there a way around this?

Use the AP before randomizer.

It work on the French (EU) Rom tho.

It works, but the result doesn't seem to be patched, it crashes frequently as if it wasn't at least.

What Linker do you have?
Decent (and recent) linker have AP in it without a patch.
Try another source too, your rom is probably a bad dump as well if nothing work correctly.

A Linker? I'm using the Xdelta3 package on Ubuntu to do the patching.
The rom works fine, I tested it in an emulator.
