Besides messing with the Area setting, am I okay to do this? Or do I need to do something with IOS 36, or just not use it at all?

I did it.

And I had to do it because JPN VC games run like shit in PAL. Changing the video output in AnyRegion Changer to NTSC has fixed my JPN VC input lag/bad fps.

You should have just forced the video with a loader instead of messing with your system. I suggest changing it back.
 
That sounds like a pain having to start a loader every time I want to play muh vidya. All I use my Wii for is VC games now.

PAL is terrible for speedrunning because of the lower framerate. The North American version is good, but since it would require the same modifications as the Japanese version I'm going to use the Japanese version because the text is shorter, making it quicker to skip through!
 
Okay, well the safest thing to do is switch back to the correct video mode, and force the video mode in whichever loader you choose to autoboot into. PostLoader, combined with Settings Editor GUI (an addon I made), lets you manage everything (homebrew, emunand, real nand, backups, system settings) in once place, so you might be interested in that.
