But, why?

You can do that but the new files will be no valid, no matter what.
Faster installs, not having to install multiple files back to back. It's nice having the game with latest updates and dlc built in, ready to go for reinstall.

I think NCSB can do this. As the imp was alluding to, the resulting XCI won't be valid to use on a flash cart, but you can still install it on a hacked Switch.

I thought that tool was out of date and broken ages ago, and the GBA Thread on doesn't look promising

SAK64 can do this, while there's no benefit imo. As previously mentionned it will work only on a hacked Switch.

I been using NSCB
I can only get it to add the update to the base game (Like gluing lego bricks together) instead of the .nca files in the update replacing the .nca files in the basegame (like melting Lego Bricks together to make a superbrick).

a.k.a. it doesn't merge the two files the same way that you'd get a pre-updated .XCI file dumped from a real cartridge. Rather, NSCB just attaches them together instead of properly merging them, wasting tons of space.

I just been using it to make super xci for sx os, I would not waste time making one if I was installing instead of mounting it.
